Russia's massive secret underground facility at Yamantau Mountain and the city of Mezhgorye (formerly the settlements of Beloretsk-15 and Beloretsk-16) is rumored that the Yamantau Mountain project was associated with the so-called 'Dead Hand' nuclear retaliatory command and control system for strategic missiles. Pretty much a secret underground project in case of a nuclear war.
9. Vatican Secret Archives
Vatican Secret Archives, which are as vast as they are old. Headed by a cardinal like the Vatican Library, another rumored storehouse of secrets, they partially open today to a few approved scholars who are let in only with specific purposes and with permission of the Pope.
It is the most mysterious institution in the papal city, for in its more than thirty miles of shelving are reputed to be the accumulated records of scandals, secrets, and revelations of the most shocking and explosive kind, blithely boxed and filed away with the insouciance born of centuries of silence and discretion.
Although scholars have had access to the secret archives since 1881, they remain closed to the general public.
8. Club 33
Since 1967 Disney's Exclusive Club 33, Walt Disney felt that he needed a special private place where he could entertain sponsors and other guests. After he had died Disney Land decided to make Club 33 open only to special members and their guests. Located at at the heart of New Orleans Square at Disney Land, it gives the members and their guests exclusive access to the club's restaurant, and the premises which are not open to the public at large. After Disney's death Club 33 had opened itself with special limited memberships to the public. As of June 2007, the membership waiting list was 14 years, and membership interest list was closed to new inquiries as of April/May 2007.
7. Moscow Metro-2
Metro-2 in Moscow, Russia has a secret underground metro system which parallels the public Moscow Metro. The length of Metro-2 is rumored to exceed even that of the "civil" (i.e. public) Metro. (It is said to have 4 lines and lie 50 to 200 m deep. It is said to connect the Kremlin with the FSB headquarters, the government airport at Vnukovo-2, and an underground town at Ramenki, in addition to other locations of national importance. In the late 1940s Stalin had created the tunnels in the event of a nuclear war. In 1994, a group of urban diggers had stumbled on to the underground system. Though not much more information is known known to the public about this.
6. White’s Gentlemen’s Club
White's is a London gentlemen's club, established at 4 Chesterfield Street in 1693 by Italian immigrant Francesco Bianco. It was first established to sell hot chocolate, a rare and expensive commodity at the time. In the nineteenth century, the establishment was the most exclusive gentlemen's club for well-born upper class young men. All fashionable gentlemen sought membership in the club. However, membership was reserved for the wealthiest and most influential members of society. Today it is more well known for a place where members socialize over cards and parlor games. White's has always had a reputation for high stakes gambling and unusual wagers. Not much is known about the membership application process other than the only way you can join is by invitation.
5. Area 51
Area 51 which is known for its secretive nature and undoubted connection to classified aircraft research, together with reports of unusual phenomena, have led Area 51 to become a focus of modern UFO and conspiracy theories. Located at Groom Lake, it is a large secretive military base which supports the development and testing of experimental aircraft and weapons systems. Perimeter security is provided by uniformed private military security guards who are armed with M-16's. The base does not appear on any public U.S. government maps. Deadly force is authorized if violators who attempt to breach the secured area.
4. Room 39
Room 39 is one of the most secret organizations in arguably the world's most secretive state. Its mission: Obtain foreign currency for the regime of North Korea's authoritarian leader Kim Jong Il the Supreme Leader of North Korea. The powerful entity, which has existed for decades, is believed to raise funds through business ventures...some legitimate and some not... that include counterfeiting and drug/ weapon smuggling. The money, according to experts who follow North Korea's inner workings, is used by Kim mainly to buy the loyalty of high-ranking officials in North Korea and maintain control of the country. Room 39 is believed to be located inside a ruling Workers' Party building in Pyongyang. Established in the late 1970s, it has been described as the lynchpin of the North's so-called "court economy" centred on the dynastic Kim family.
3. Ise Grand Shrine
The Ise Grand Shrine which is located in Japan is considered arguably one of the most sacred, holiest and important places in Japan. Dedicated to Amaterasu, a sun goddess and known for its existence since 4BC. The shrine is demolished and Rebuilt once every twenty years, as a part of the Shinto belief of the death and renewal of nature and the impermanence of all things, as a way of passing building techniques from one generation to the next. The only people who are able to access the shrine are the Japanese imperial family and the high priestesses and priests.
2. Mount Weather Emergency Operations Center
Just 46 miles from Washington DC, a mysterious and secretive underground military base exists, located deep inside a mountain near the rural town of Bluemont, Virginia. Mount Weather is virtually an underground city, which is buried deep inside the earth. Eequipped with such amenities as private apartments and dormitories, streets and sidewalks, cafeterias and hospitals, a water purification system, power plant and general office buildings, a small lake fed by fresh water from underground springs, its own mass transit system, a TV communication system. Operated by the Federal Emergency Management Agency - FEMA. In the event of nuclear war, declaration of martial law, or other national emergency, the President, his cabinet and the rest of the Executive Branch would be "relocated" to Mount Weather.

Known for its connection with Echelon spy network. The Menwith Hill spy base near Harrogate in North Yorkshire, England, is the largest electronic monitoring station in the world. For decades, Menwith Hill which provides communications and intelligence support services to the United Kingdom and the United States of America has been the key link in a worldwide eavesdropping network which is responsible, among other things, for electronic surveillance and code breaking aka hacking.
